-prune switch for FRS doesn't seem to be working

I have been digging through some posts here to find some information regarding the -prune switch for the IFRS and OFRS. I had previously not been aware of any maintenance required for the FRS so this is the first attention I am giving to this issue. I have a 3.1 environment that we migrated from R2 to 3.1. At the time if migration the OFRS contained over 750,000 directories but only 500 files. We are now over 1,200,000 folders. I have tried to add the -prune -trace switch to both the IFRS and the OFRS in our 3.1 environment (not yet live). I am getting log entries, but I don’t see any cpu activity for the fileservers in the task manager. The switch has been active now for 16 hours or so with no affect on the number of folders in either the OFRS or the IFRS (15000ish folders). I am not sure if it is just the result of this being a large “pruning” or if there is something I am doing wrong…
