We are getting the following error when configuring the Metadata Integrator when installing the BODS.
unknown initial character set index ‘49’ received from server. Initial client character set can be forced via the ‘characterEncoding’ property

what is the database type ?
you can skip the Metadata Integrator configuration during installation and configure the Metadata Integrator after installation
your BODS and BOE repository can be different
from the error message, are you using MySQL database ? are you using the default MySQL Database that is shipped with BOE/DS ?

We are using MYSQL db which is already available before the BO Installation.
Yep I can configure the Metadata Integrator later. But I have read in the forums that we still get errors later too. I guess Job server and DI engine would not give trouble if the Metadata Integrator is not configured.

Metadata Integrator doesn’t depend JobServer or Engine
you may run into same error when you Register DS Repository in Management Console, both Metadata Integrator and Management console use JDBC to connect to DI Repo, looks like some issue with JDBC Driver
what is the version of MySQL ? do a serach for this error in MySQL forum or google you may get some info on how to workaround this issue
